Matt,
With the lid up, you're going to get more ambient light, and it helps with the scan quality of certain kinds of cards, especially in my experience, with graded cards. Obviously it won't matter as much with SGC graded cards, as they have a black background, but with PSA or Beckett graded cards, it makes the area around the card black, and the case condition (ie any potential frosting from attempted case-cracks) pops out more.
